Is there is a way in iraf to get rid of standing waves in spectra files?

Not specifically. You can look at the SFIT and CONTINUUM tasks in the ONEDSPEC package as a way to fit splines/polynomials to flatten the spectrum, but they won't specifically fit to a wave e.g. of a given frequency.
