So I am trying to align 17 files after making all the corrections. I have a txt file with the reference star coordinates (I am only aligning with one star) that looks like
416.3 230.5
and a txt file with all the shifts starting with the reference file
0 0
and going on till file 17
-11.0 -16.0
I made a input list using
files *.fit \$this->_split2($m[0]) inlist
and have check the it to make sure all the files including the reference were there
then I made an outlist with the newfile names for all the input files
when I use the code
imalign @inlist.txt PMO201607004.fits starcoords.txt @outlist.txt shifts=shiftlist.txt
And I keep getting the error
Warning: Number of shifts doesn't match images
Traceback (innermost last):

iraf.error(1, 'No shifts were calculated.')
IrafError: ERROR: No shifts were calculated.
I have tried changing the boxsize but it hasn't worked my largest shift is -16 -44

Assuming your 'inlist.txt' and 'shiftlist.txt' file are indeed both 17 lines long, my guess would be that in at least one of those files (probably shiftlist.txt) the last line doesn't terminate with a newline and so the line counts are different. This can happen with certain emacs modes or with some editors on Mac systems. You could try putting a blank line as the last line of the file, this should be ignored by the task anyway.
FWIW, the error is coming from the IMCENTROID task called by the IMALIGN script task.
